BACKGROUNDThe hybrid fed-batch bioreactor (HFBB) operation is a novel design method for high-cell-density fermentations. It employs fed-batch and batch operations, starting with fed-batch that in turn shifts to the next, and proceeds in successive cycles to enhance production and productivity by controlling the substrate uptake rate.

Ethanol fed-batch bioreactor operation to enhance therapeutic protein production in Pichia pastoris under hybrid-architectured ADH2 promoter
Wehbe, Omar; Yaman, Oğuz Ulaş; Çalık, Pınar (Elsevier BV, 2020-12-15)
We presented ethanol fed-batch bioreactor operations (FBBOs) designed for enhanced recombinant human growth hormone (rhGH) production in Pichia pastoris constructed with novel hybrid-architectured ADH2 promoter, PADH2-Cat8-L2. The parameters in the fed-batch fermentation of ethanol were investigated, and the boundaries of the production domain in terms of the design parameters were determined. Two FBBO design methods were used, and a platform aiming to adjust cellular metabolism for the generation of consta...
Hybrid-architectured double-promoter expression systems enhance and upregulate-deregulated gene expressions in Pichia pastoris in methanol-free media
Demir, Irem; Çalık, Pınar (Springer Science and Business Media LLC, 2020-10-01)
Double-promoter expression system (DPES) design as de novo metabolic engineering strategy enables fine-tuned and enhanced gene expression. We constructed a collection of monodirectional hybrid-architectured DPESs with engineered promoter variants P(ADH2-Cat8-L2)and P(mAOX1)and with the naturally occurring promoter P(GAP)to enhance and upregulate-deregulated gene expressions inPichia pastorisin methanol-free media. Reporter red fluorescent protein (mApple) and enhanced green fluorescent protein (eGFP) were e...
Engineered Deregulation of Expression in Yeast with Designed Hybrid-Promoter Architectures in Coordination with Discovered Master Regulator Transcription Factor
Ergun, Burcu Gunduz; Demir, Irem; Ozdamar, Tuncer H.; Gasser, Brigitte; Mattanovich, Diethard; Çalık, Pınar (2020-04-01)
Engineered promoters are key components in the cell-factory design, allowing precise and enhanced expression of genes. Promoters having exceptional strength are attractive candidates for designing metabolic engineering strategies for tailoring de novo production strategies that require directed evolution methods by engineering with de novo synthetic biology tools. Here, the custom-designed AOX1 hybrid-promoter architectures in coordination with targeted transcription factors are shown, transcriptionally rew...
Hybrid-architectured promoter design to deregulate expression in yeast
Ergun, Burcu Gunduz; Çalık, Pınar (2021-01-01)
Hybrid-architectured promoter design to deregulate expression in yeast under modulating power of carbon sources involves replacing native cis-acting DNA sequence(s) with de novo synthetic tools in coordination with master regulator transcription factor (TF) to alter crosstalk between signaling pathways, and consequently, transcriptionally rewire the expression. Hybrid-promoter architectures can be designed to mimic native promoter architectures in yeast's preferred carbon source utilization pathway. The met...
Generation of patterned indentations for additive manufacturing technologies
Yaman, Ulaş; Dölen, Melik; Hoffmann, Christoph (Informa UK Limited, 2019-02-01)
This article proposes a novel approach to generate patterned indentations for different additive manufacturing methodologies. Surface textures have many practical applications in various fields, but require special manufacturing considerations. In addition to conventional manufacturing processes, additive processes have also been utilized in the last decade to obtain textured surfaces. The current design and fabrication pipeline of additive manufacturing operations have many disadvantages in that respect. F...
