SETD3-dependent gene expression changes during endoderm differentiation of mouse embryonic stem cells
Balbaşı, Emre; Terzi Çizmecioğlu, Nihal; Department of Biology (2022-2-09)
Mouse embryonic stem cells (mESCs) are pluripotent cells that have self renewal capability. They can differentiate into all three primary germ layers: mesoderm, endoderm, and ectoderm during embryonic development. The embryonic development is controlled via spatiotemporal regulation of gene expression changes. The collaborative effects of Wnt, Nodal, BMP signaling pathways help form the primitive streak, and the subsequent definitive endoderm layer in the gastrulating embryo. Deactivation of core pluripoten...
PATZ1 Is a DNA Damage-Responsive Transcription Factor That Inhibits p53 Function
Keskin, Nazli; Deniz, Emre; Eryilmaz, Jitka; Un, Manolya; Batur, Tugce; Ersahin, Tulin; Atalay, Rengül; Sakaguchi, Shinya; Ellmeier, Wilfried; ERMAN, MEHMET BATU (2015-05-01)
Insults to cellular health cause p53 protein accumulation, and loss of p53 function leads to tumorigenesis. Thus, p53 has to be tightly controlled. Here we report that the BTB/POZ domain transcription factor PATZ1 (MAZR), previously known for its transcriptional suppressor functions in T lymphocytes, is a crucial regulator of p53. The novel role of PATZ1 as an inhibitor of the p53 protein marks its gene as a proto-oncogene. PATZ1-deficient cells have reduced proliferative capacity, which we assessed by tran...
EMDD-RL: faster subgoal identification with diverse density in reinforcement learning
Sunel, Saim; Polat, Faruk; Department of Computer Engineering (2021-1-15)
Diverse Density (DD) algorithm is a well-known multiple instance learning method, also known to be effective to automatically identify sub-goals and improve Reinforcement Learning (RL). Expectation-Maximization Diverse Density (EMDD) improves DD in terms of both speed and accuracy. This study adapts EMDD to automatically identify subgoals for RL which is shown to perform significantly faster (3 to 10 times) than its predecessor, without sacrificing solution quality. The performance of the proposed method na...
RMARS: Robustification of multivariate adaptive regression spline under polyhedral uncertainty
Ozmen, Ayse; Weber, Gerhard Wilhelm (Elsevier BV, 2014-03-15)
Since, with increased volatility and further uncertainties, financial crises translated a high "noise" within data from financial markets and economies into the related models, recent years' events in the financial world have led to radically untrustworthy representations of the future. Hence, robustification started to attract more attention in finance. The presence of noise and data uncertainty raises critical problems to be dealt with on the theoretical and computational side. For immunizing against para...
Gli2 and Gli3 localize to cilia and require the intra-flagellar transport protein polaris for processing and function
Haycraft, CJ; Banizs, B; Aydın Son, Yeşim; Zhang, QH; Michaud, EJ; Yoder, BK (2005-10-01)
Intraflagellar transport (IFT) proteins are essential for cilia assembly and have recently been associated with a number of developmental processes, such as left-right axis specification and limb and neural tube patterning. Genetic studies indicate that IFT proteins are required for Sonic hedgehog (Shh) signaling downstream of the Smoothened and Patched membrane proteins but upstream of the Glioma (Gli) transcription factors. However, the role that IFT proteins play in transduction of Shh signaling and the ...
