Evaluation of Staphylococcus aureus DNA aptamer by enzyme-linked aptamer assay and isothermal titration calorimetry
BAYRAÇ, CEREN; Öktem, Hüseyin Avni (2017-02-01)
To monitor the specificity of Staphylococcus aureus aptamer (SA-31) against its target cell, we used enzyme-linked aptamer assay. In the presence of target cell, horseradish peroxidase-conjugated streptavidin bound to biotin-labeled SA-31 showed specific binding to S aureus among 3 different bacteria with limit of detection of 103 colony-forming unit per milliliter. The apparent K-a was 1.39 mu M-1 +/- 0.3 mu M-1. The binding of SA-31 to membrane proteins extracted from cell surface was characterized using ...
DETECTION OF CIRCULAR RNAS IN HEPATOCELLULAR CARCINOMA TREATED WITH DIFFERENT THERAPEUTIC AGENTS USING RNA-SEQ DATA
Tamkoç, Burcu; Acar, Aybar Can; Özen, Can; Department of Biotechnology (2021-9-8)
Discovering therapeutic agents for hepatocellular carcinoma (HCC) pose challenges as HCC contains high heterogeneity in terms of molecular phenotypes. It is thus crucial to understand the role of circular RNAs in the treatment of HCC. Circular RNAs are small and non-coding endogenous RNAs that have single stranded and covalently bound structures. The clinical importance of circular RNAs is due to their high stability in the serum and tissue. Up to now, the detection of circular RNAs was done through specifi...
Score test for testing etiologic heterogeneity in two-stage polytomous logistic regression
Karagülle, Saygın; Kalaylıoğlu Akyıldız, Zeynep Işıl; Department of Statistics (2013)
Two-stage polytomous logistic regression was proposed by Chatterjee (2004) as an effective tool to analyze epidemiological data when disease subtype information is available. In this modeling approach, a classic logistic regression is employed in the first level of the model. In the second level, the first-stage regression parameters are modeled as a function of some contrast parameters in a somehow similar spirit of an ANOVA model. This modeling also enables a practical way of estimating the heterogeneity ...
Examination of the dielectrophoretic spectra of MCF7 breast cancer cells and leukocytes
Çağlayan, Zeynep; Demircan Yalçın, Yağmur; Külah, Haluk (Wiley, 2020-03-01)
The detection of circulating tumor cells (CTCs) in blood is crucial to assess metastatic progression and to guide therapy. Dielectrophoresis (DEP) is a powerful cell surface marker-free method that allows intrinsic dielectric properties of suspended cells to be exploited for CTC enrichment/isolation from blood. Design of a successful DEP-based CTC enrichment/isolation system requires that the DEP response of the targeted particles should accurately be known. This paper presents a DEP spectrum method to inve...
AUTOMATIC SEGMENTATION OF NUCLEI IN HISTOPATHOLOGY IMAGES USING ENCODING-DECODING CONVOLUTIONAL NEURAL NETWORKS
Mercadier, Deniz Sayin; Beşbınar, Beril; Frossard, Pascal (2019-01-01)
Accurate and fast segmentation of nuclei in histopathological images plays a crucial role in cancer research for detection and grading, as well as personal treatment. Despite the important efforts, current algorithms are still suboptimal in terms of speed, adaptivity and generalizability. Popular Deep Convolutional Neural Networks (DCNNs) have recently been utilized for nuclei segmentation, outperforming traditional approaches that exploit color and texture features in combination with shallow classifiers o...
