We presented ethanol fed-batch bioreactor operations (FBBOs) designed for enhanced recombinant human growth hormone (rhGH) production in Pichia pastoris constructed with novel hybrid-architectured ADH2 promoter, PADH2-Cat8-L2. The parameters in the fed-batch fermentation of ethanol were investigated, and the boundaries of the production domain in terms of the design parameters were determined. Two FBBO design methods were used, and a platform aiming to adjust cellular metabolism for the generation of constant specific growth rate (μ) and substrate concentration (CEtOH) was established. The highest overall productivity (rP,ov) was generated with model-based continuous feed-stream (CFS) design with μpreD = 0.035 h-1 up to tmax ≤ 9 h as rP,ov = 3.0 mg L-1 h-1 and CrhGH = 34 mg L-1. The ethanol-stat FBBO at CEtOH,set = 0.5 g L-1 allowed increased product titer with high productivity and the highest CrhGH =90.1 mg L-1 at tmax = 24 h. The effect of CEtOH on specific rates for cell reactions was represented by the Haldane model in which the cell generation and rhGH production were simulated with low mean relative errors of 6.5 and 16%, respectively. The results indicate the need for an upgraded CFS design model with kinetic expressions involving substrate inhibition. We conclude that a two-step hybrid fed-batch design strategy to be started (i) with the initial-period of the model-based FBBO, in turn, proceeded (ii) with the controlled feeding with ethanol-stat FBBO enables a gradual approach to the hypothetical performance of FBBOs.

Engineering of alcohol dehydrogenase 2 hybrid-promoter architectures in Pichia pastoris to enhance recombinant protein expression on ethanol
Ergun, Burcu Gunduz; Gasser, Brigitte; Mattanovich, Diethard; Çalık, Pınar (2019-07-09)
The aim of this work is to increase recombinant protein expression in Pichia pastoris over the ethanol utilization pathway under novel-engineered promoter variants (NEPVs) of alcohol dehydrogenase 2 promoter (P-ADH2) through the generation of novel regulatory circuits. The NEPVs were designed by engineering of transcription factor binding sites (TFBSs) determined by in silico analyses and manual curation systematically, by (a) single-handedly replacement of specified TFBSs with synthetic motifs for Mxr1, Ca...
Glucose isomerase production on a xylan-based medium by Bacillus thermoantarcticus
Çalık, Pınar; Haykir, Nazife Isik; BOYACI, İSMAİL HAKKI (Elsevier BV, 2009-01-15)
Effects of medium components on intracellular glucose isomerase (GI) production were investigated by Bacillus thermoantarcticus. The highest GI activity was obtained as 1630 U dm(-3) in the medium containing (g dm(-3)): 10.6, birchwood-xylan: 5.6, yeast extract: 5.9 (NH(4))(2)SO(4) at T = 55 C in 33 cm(-3) shake-flasks. When birchwood-xylan was replaced with oat spelt- or beechwood-xylan, GI activity decreased to 1372 and 1308 U dm(-3). respectively. Effects of pH at uncontrolled-pH (pH(UC) = 6.0) and contr...
Naturally occurring novel promoters around pyruvate branch-point for recombinant protein production in Pichia pastoris (Komagataella phaffii): Pyruvate decarboxylase- and pyruvate kinase- promoters
Massahi, Aslan; Çalık, Pınar (2018-10-15)
Novel strong promoter discovery is crucial for the design of novel strains of the industrial yeast Pichia pastoris for recombinant protein (r-protein) production. In order to remedy the deficiency, transcriptome and proteome data of P. pastoris were analysed. Genes having higher expression levels than glyceraldehyde-3-phosphate-dehydrogenase (GAP) gene were identified as promoter sources. Pyruvate kinase- (P-PYK) and pyruvate decarboxylase- (P-PDC) promoters around pyruvate-node were determined as promising...
Regulatory gene effects on recombinant human growth hormone production by Bacillus subtilis
Şahin, Merve; Çalık, Pınar; Özdamar, Tunçer H.; Department of Chemical Engineering (2010)
In this study, regulatory gene effects on recombinant human growth hormone (rhGH) production by Bacillus subtilis were investigated. For this purpose, firstly Bacillus strains, which are deficient in abrB, aprE, degQ, degS, degU, scoC, sinI, sinR, and spo0A genes, were selected according to the regulatory gene network of aprE gene (serine alkaline protease gene of B. subtilis) since due to the degQ promoter and the pre-signal sequence of subC gene cloned in front of the hGH gene, hGH is produced by mimickin...
Expression system for synthesis and purification of recombinant human growth hormone in Pichia pastoris and structural analysis by MALDI-ToF mass spectrometry
Çalık, Pınar; Celik, Eda; Halloran, S. Mitchell; Calik, Guezide; Ozdamar, Tuncer H. (Wiley, 2008-01-01)
An expression system in Pichia pastoris for the production and purification of recombinant human growth hormone (rHGH) was designed and implemented. hGH cDNA sequence was cloned into pPICZ alpha A vector under the control of AOX1 promoter, which included a polyhistidine-tag on the amino terminal end to enable affinity purification and a target site for Factor Xa protease such that protease cleavage in vitro would produce rhGH without any non-native Nand C-termini. Analyses of the affinity-purified rhGH prod...
