© 2022 Elsevier B.V.Designing promoter architectures hinges on genomic and functional annotation. Saccharomyces cerevisiae is the first model yeast whose databases host genomic and functional annotation information. To predict transcription factors (TFs) regulating central pathways in yeasts, we first introduce S. cerevisiae cis-acting DNA sequences/sites (cADSs) curation pipeline (Sc-cADSs-CP). The promoters of the genes involved in the central pathways of S. cerevisiae were retrieved from the genome sequences. We processed the binding frequency matrices of TFs with the following two criteria. First, we extracted cADSs based on the TF motifs in the TRANSFAC database; then, if there were more than one frequency matrix for a TF, the longest one with the maximum sensitivity was used. Next, we developed the direct scanning algorithm ScanAlgo (uses the Biopython-library), scanning DNA motifs for pairing cross-species alignments. We used the tools Sc-cADSs-CP and ScanAlgo to predict master TFs for Pichia pastoris, which lacks extensive functional annotation studies. The phylogenetic footprinting results were obtained by aligning the scanned S. cerevisiae promoters against orthologous P. pastoris promoters. The predicted cADSs were summed into position weight matrices unique to P. pastoris. We annotated 116 TFs based on the phylogenetic footprinting predictions of cADSs regulating the central pathways in P. pastoris. The presented methodology with the tools Sc-cADSs-CP and ScanAlgo enables the prediction of master TFs and cADSs in yeasts.

VERTEX PARTITIONING BASED MULTIPLE DESCRIPTION CODING OF 3D DYNAMIC MESHES
Bici, M. Oguz; Stefanoski, Nikolce; Akar, Gözde (2009-05-06)
In this paper, we propose a Multiple Description Coding (MDC) method for reliable transmission of compressed time consistent 3D dynamic meshes. It trades off reconstruction quality for error resilience to provide the best expected reconstruction of 3D mesh sequence at the decoder side. The method is based on partitioning the mesh vertices into two sets and encoding each set independently by a 3D dynamic mesh coder. The encoded independent bitstreams or so-called descriptions are transmitted independently. T...
Design and implementation of A MEMS based gravimetric detector for cytometry applications
Bayraktar, Ekrem; Bayraktar, Ekrem; Department of Electrical and Electronics Engineering (2010)
This thesis reports design and implementation of a MEMS based gravimetric resonator for cytometry applications. There are mainly two objectives of this thesis; to enable in-flow analysis and to perform closed loop operation that does not require any additional processing or equipment. A novel MEMS based resonator with in-flow capabilities is proposed for detection of agents inside micro channels. High resolution of mass detection inside micro channels is planned to be succeeded with lateral motion in the mi...
Periodic Nanopillar N-I-P Amorphous Si Photovoltaic Cells Using Carbon Nanotube Scaffolds
Zhou, Hang; Tao, Fei; Hiralal, Pritesh; Ahnood, Arman; Ünalan, Hüsnü Emrah; Nathan, Arokia; Amaratunga, Gehan A. J. (2014-09-01)
Arrays of periodic one-dimensional nanomaterials offer tunable optical properties in terms of light-matter interaction which are attractive for designing efficient optoelectronic devices. This paper presents a fabrication of bottom-up grown nanopillar (NP) array solar cells based on n-i-p thin-film amorphous silicon using scaffolds of vertically aligned carbon nanotube (CNT) array. The effects of varying the CNT spacing over the range from 800 to 2000 nm on optical and electrical properties of the solar cel...
Multiple Description Coding of 3D Dynamic Meshes Based on Temporal Subsampling
Bici, M. Oguz; Akar, Gözde (2010-01-21)
In this paper, we propose a Multiple Description Coding (MDC) method for reliable transmission of compressed time consistent 3D dynamic meshes. It trades off reconstruction quality for error resilience to provide the best expected reconstruction of 3D mesh sequence at the decoder side. The method is based on partitioning the mesh frames into two sets by temporal subsampling and encoding each set independently by a 3D dynamic mesh coder. The encoded independent bitstreams or so-called descriptions are transm...
Multiple description scalar quantization based 3D mesh coding
Bici, M. Oguz; Akar, Gözde (2006-10-11)
In this paper, we address the problem of 3D Model transmission over error-prone channels using multiple description coding (MDC). The objective of MDC is to encode a source into multiple bitstreams, called descriptions, supporting multiple quality levels of decoding. Compared to layered coding techniques, each description can be decoded independently to approximate the model. In the proposed approach, the mesh geometry is compressed using multiresolution geometry compression. Then multiple descriptions are ...
